To create the models and animations Blender is my first choice.
Blender provides a DirectX-Exportscript, which can also export DirectX animations.
With GIMP images can be manipulated on multiple layers with several tools and filters.
TheCompressonator provides a clearly Interface.
nvDXT can be easy controlled by script.
